Pacino in Godfather was a fantastic transformation from good to bad. His whole personality seem to change chameleon-style from good honest decent person to a vicious evil person.
I doubt this can be bettered

The scene with his doctor in Angels in America.

The boat party scene in Donnie Brasco when he looks over at Depp and realises he may be losing him to a greater influence. Doesn't say a word, just stares.

The scene at the end of Donnie Brasco when he's at home putting his things away before going to meet his fate.

It's really rather good, Donnie Brasco, if you haven't seen it.

It has to be the Godfather revenge murder scene. Subtle and very powerful. It's all in the eyes and the body language. Subtlety however, is something I feel Pacino lacks these days, he goes way over the top.
