I saw a programme about this recently which seemed sensible.

It appears the "weather balloon" story was indeed a cover-up. The USAF wanted to know if the Russians had the A bomb, and had devised a very high altitude balloon which would collect atmospheric samples to find traces of radioactivity from a Russian bomb. It was one of these top secret balloons which crashed at Roswell. The local air force base was not in the information loop, which was why the story got out. Within a day the weather balloon cover story was devised. The evidence for this given in the film seemed pretty strong, including interviews with scientists who had actually worked on this balloon back in the 40's. It certainly fits the facts.
